First thing I noticed is that the target of your third observation is Eta
Carinae, which is a different target from those of the first two observations.
Also the coordinates differ by several arcminutes.

Could you please check that the target your are working on is the same in all
your observations?

Many thanks for your response. In the past 2 days I re-worked on the three
datasets and find that I am getting the similar result as before.
 
- My target is HD 93129A  located at 10 43 57.462 -59 32 51.27.  
- Flux from HD 93129A from Dataset #3 is way too high when compared with Dataset
#1 and Dataset #2. As per this science case, flux from #3 should be lesser than
#1 and #2
- Although #3 dataset  observation is centered on ETA Carinae, I carried out the
source selection of  HD 93129A (located at 10 43 57.462 -59 32 51.27)
- I confirm that in all three cases, I used the same target.

I have reduced and extracted the MOS1 and MOS2 spectra of your target source for
observations 0804950201 and 0742850401 following the different steps described
in our SAS analysis threads:

I find both MOS spectra to be consistent with each other within their respective
observations, and the overall flux to be higher in observation 0804950201 than
that of observation 0742850401. This is, as you mentioned before, what you would
expect for this case, but not what you apparently obtain.

The main different of my analysis with respect to yours are the extraction
regions for the source and the background. I made the extraction region for the
source smaller so that it does not overlap with another source that is close to
the target but still keeping most of the target's PSF within the circle. For the
background, in the case of observation 0804950201, I have decided to pick the
background region in an area devoid of sources of diffuse emission in another
CCD but keeping the Y axis constant. This is not ideal but it is tolerated,
given that there are no reliable empty areas within the small window.

The discrepancy between your results and what I obtain could be due to the
different background extraction regions. I suspect that you are overestimating
the background and therefore you obtain a net flux lower than it should be.

Many thanks for your inputs. I understand that allowing for source contamination
and selecting the  correct back ground should yield me better results.  Btw, I
reduced and analysed data from 0112560201 and 0560580401 using your suggestions
already and found my results quite satisfactory. In the meantime I will aim to
rework on  0742850401.

regions for the source and the background. I made the extraction region for the
source smaller so that it does not overlap with another source that is close to
the target but still keeping most of the target's PSF within the circle. For the
background, in the case of observation 0804950201, I have decided to pick the
background region in an area devoid of sources of diffuse emission in another
CCD but keeping the Y axis constant. This is not ideal but it is tolerated,
given that there are no reliable empty areas within the small window.

The discrepancy between your results and what I obtain could be due to the
different background extraction regions. I suspect that you are overestimating
the background and therefore you obtain a net flux lower than it should be.
